I think the easy way is just to CC yourself the customer email (I am pretty sure the customer email has the order number in it, but don't want to swear by that).
the problem with that (off the top of my head) is that the from will be from your store instead of the customer's email address. So if you want to send an email to the customer, you will just have to copy and paste their email address out of the body of the email into the to field. Not a real big deal.
Off Topic (sort of): I am a big fan of the mail manager module by www.emporiumplus.com as it will allow you to customize emails you send to your customers and to yourself. I think the people who will get the most benefit out of it are those that have drop shippers, or need to notify different departments / warehouses when a particular item is purchased, since you can have it automatically send an email to different email addresses depending on which product(s) are in the order.
Works great on the customer's email but not the merchant email.
We used to just use the Customer Order Confirmation Email with the cc: addressed to us. Not the best solution for sure but I think the new MIVA update allows for tokens in the merchant email, but don't hold me to that!

I checked the MMLSK code for the merchant email and there's nothing in there to replace tokens in the subject. So I don't think it's possible to do. If you don't want to cc yourself on the customer email, take a look at the ADS HTML Merchant Email module (http://tinyurl.com/5ral3cw) or I believe Weiland's Addendum module will also do this with the Addendum-Modified Merchant Email (http://tinyurl.com/3n784u3)
I would say we are close to the PR8 release that includes this feature. Otherwise, an immediate inexpensive solution would be the Addendum email. A bit more cost would be the Mail Manager which has many more features.
OK - got the Template Based Emailed enabled but have a few questions:
1. How do I get the order number in the subject line for both the customer and merchant emails?
2. The company info in the customer's email, (company address, phone number and email), is my personal information as all my info is what's listed as the store owner.
3. Is there a place where all the tokens/scripts we can use are listed?
