I know nothing about wordpress. I'm not sure whether it can be used as a standalone for ecommerce or whether you'll always need MIVA (or whatever) to run the ecommerce side.

Wordpress should never be used for anything that requires security of data. It will work just fine as a blog along side a Miva Merchant shopping cart, even with permalinks enabled if you plan the link structure you use with it and with Merchant carefully.

I believe he was asking about using Wordpress as an actual shopping cart, not integrating shopping with Merchant into the blog. There are plugins for wordpress to allow it to act as a shopping cart, but Wordpress itself, if not kept up to date, if the plugins are not very carefully selected, if the plugins are not written with security in mind or even some plugins having negative interactions with others, can lead to it being hacked, so it's not advisable to use wordpress for tasks that involve data which should be kept confidential.
Best Practices goes one step beyond what David mentioned and would separate the subdomains between WordPress and Miva Merchant (or any shopping application).
WordPress is a great blogging platform and is a gigantic security risk, so it should be cordoned off from the Shopping Application as much as is feasible.
The ideal setup would be www.mystore.com has your Miva Merchant (or any store application) and blog.mystore.com running in it's own set of databases and as it's own essentially separate website for WordPress.
Of course from a web user perspective they can all be seamless (other than the subdomain url change) and have the same look and feel, same navigation, etc...
I think it's more an integration of the look & feel across both - being able to use a Global Header & Footer that in universal to both. It's actually doable within Miva Merchant to create a header & footer to be used in WordPress. I also like to take the store look & feel and create a theme from it. I like a uniform look across the board - my thinking it it creates a comfort zone - everything looks the same.

Does maintaining a separate subdomain eliminate lost session issues if a customer who is 1/2 through an order decides to click on the blog link? When he returns to checkout from the blog will the session be timed out because of cookie issues? I have a customer who wants to add a wordpress blog to his site and make it look seamless and I'm just getting prepared for the secure session issues that may crop up.
